Two first half goals from Jason Cowley looked to have Boro on their way to a comfortable victory, before a Chris Stokes own goal in the second half meant for a nervy finish to the match.
In the end, it didn't matter, as Stevenage held onto their lead to secure their place in the last 16 of the competition.
