Harrogate came close with an early chance on four minutes, as Josh McPake's long-range effort deflected off Luther-James Wildin and away for a corner and from the resulting corner, Dan Jones headed just wide of Jamie Cumming's right post.
Harrogate were the team applying the early pressure, with George Thomson's 15th minute free kick troubling Cumming, who scurried across his line to tip the low-drilled effort to safety.
The visitors were holding a high line which Boro nearly capitalised on as Elliott List broke free, charging towards the Harrogate box but his attempted cross was too high for the arriving Danny Newton to connect with.
As the half went on, Boro began to have more spells of promising play, with Newton and Ben Coker angling their shots just too high to trouble James Belshaw in the Harrogate goal.
Neat play from the vistors nearly ended with an opener on 25 minutes, with quick one-touch play ending in a Mark Beck flick into the path of Lloyd Kerry, fizzing his shot past the left post.
Boro troubled on the counter-attack again, after a misplaced pass from Ryan Fallowfield was intercepted by Chris Lines, who found List, with List exchanging passes with Elliot Osborne before shifing the ball to Newton, who fired wide and into the side-netting.
Stevenage were now controlling posession, forcing an opening as James-Wildin delivered a low cross which was intercepted in the nick of time by Will Smith and away for a corner. The resulting corner led to nothing as the half-time whistle blew on a close encounter between two of leagues current best defences.
The second-half commenced and Stevenage got an early goal, with Cumming claiming the ball from a long Harrogate throw-in, kicking long to List who controlled the ball excellently before rounding the goalkeeper and slotting home for his ninth goal of the season.
Harrogate nearly fired back five minutes later, as McPake latched onto a long diagonal ball, volleying just over Cumming's bar giving the Boro keeper a scare.
James-Wildin nearly doubled Boro's lead on 60 minutes, cutting inside the box before firing into the side-netting.
Warren Burrell wasted an excellent opportunity to level the scores from a Josh Falkingham free-kick on 70 minutes, losing his marker in the box before heading wide.
Stevenage defended well in the final stages, sealing a much-deserved victory which lifts Alex Revell's side up to 15th in the League Two table.
